It does this even though the coordinates for SetAlphamaps and SetHeights do seem to be the same coordinates. My terrain width is 8192, length 8192, height 1024. Any ideas?

In the default terrain shader, you specify tiling amount of the textures. Splatmap never tiles, it always covers entire terrain.
